I am in charge of smoking some walleye and some Northern Pike this weekend and I would like to know if anyone has any good rubs or how long does it take to smoke fillets.

Depending on the size of the fillets they will smoke quickly, 30 to 40 minutes.

We smoke mostly Salmon here & just coat them with oil & dust with Cajun seasoning.
 
I've not smoked walleye or pike, but white fish takes citrus really well.  I will mix 50/50 soy sauce and citrus juice (or pineapple) and marinate for 1-2 hours.  Season as desired and smoke with a light-flavored fruit or nut wood until it flakes with a fork.
