I recently put a gas burner with a solenoid valve running of my Pid  in my smokehouse. Everything works like it should except when I shut the door the last 3/4" to close I lose my flames. I have 2 - 2" intake vents for the burner. I take it I need more intake air for the burner?

Maybe more exhaust....

My box is roughly 32" wide by 20" deep. I have a 4" exhaust pipe directly in the middle of the roof, damper wide open or closed it still does it. Think I need to go bigger on the exhaust?

Oh and its 4 ft high

Bigger exhaust....   the heat is expanding the air in the smoker faster than it can escape...   That causes consumed air to be forced back down to where the burner is and choking off it's oxygen supply....   All of that is probably happening BEFORE the exhaust pipe can heat up and help with the draft....    Can you fairly easily install forced air floor registers in the top of the side walls ??    I'd try a couple of 4X12" on opposite sides near the top of the walls....  They can be adjusted to reduce air flow if needed...   I doubt you will want to adjust them down....
